(“But” is not used with “though” and “although”.)

2a. If you do not prepare well, then you will not pass the examination. (No)

If you do not prepare well, you will not pass the examination. (Yes)

2b. As he was late to the venue, so he was not allowed to enter. (No)

As he was late to the venue, he was not allowed to enter. (Yes)

(“So” or “then” is not used after the clauses in which “as”, “when” and “if” are used as exemplified above.)

3a. He not only hit me but also my colleague. (No)

He hit not only me but also my colleague. (Yes)

3b. He is both strong in self-discipline and honesty. (No)

He is strong in both self-discipline and honesty. (Yes)

He is strong both in self-discipline and honesty. (Yes)

(“Not only…but also” and “both…and” are correlatives. They are placed just before the alternatives or the related words in expressions, usually.)
